According to wiki, Bakah the way it is spelt in Arabic in Ali Imran 96 means to weep/cry. Probably it relates to the event when hadrat Ismail a.s. was crying when he was in the valley with his mother. However, having been to Mecca for the first time in my life I can appreciate why it is called the city of cry/weep. I saw tears flowing in almost every visitor, whether they weeped knowingly or unknowingly in the open or in seclusion. Being there itself sends vibration to the hearts of the visitors, in front of the Kaaba especially for those who are face to face with it for the first time but also those who were leaving Kaaba and saying goodbye. It certainly is a place where one's heart is touched and tears would naturally follow. Anyone who comes to Mecca with good intention will come to term with his/her Creator and reflects on their past and future will drop a tear or two at least, the valley befitting as a weeping valley, source of which are from its visitors'eyes. Wallahu wa' lam.
